All files begining with "descriptor_" are required.

creature_pony_ent.txt, creature_pony_megabeast.txt, building_pony_wood.txt, plant_ent_apple.txt, plant_pony_megabeast.txt, plant_pony_wood_dye.txt, reaction_paint_wood.txt, reaction_pony_ent.txt and reaction_pony_megabeast are required by the various civilisations because of the reaction/building permissions in their entity files, or by each other. Simply remove these permissions if you would rather not have this feature.

item_armor_pony.txt and item_pony.txt are required by the various entities so that they can wear appropriate armour.

creature_parasprite.txt and creature_pony_tank.txt are not required by any other files, and can be removed safely or used into other mods, provided the body parts they require still exist.

body_pony_animal.txt, c_variation_pony.txt, creature_pony_animal.txt and creature_zzz_pony_animal_vanilla.txt are required to have animal ponies spawn.

c_variation_default.txt, creature_birds.txt, creature_fanciful.txt, creature_insects.txt, creature_large_ocean.txt, creature_large_riverlake.txt, creature_large_temperate.txt, creature_large_tundra.txt, creature_next_underground.txt, creature_other.txt, creature_savage_tropical.txt, creature_standard.txt, item_food.txt and tissue_template.txt are not required and merely substitute or remove vanilla content.
plant_standard.txt is not required, but wood painting and conjuring will be crippled without the modified version.
creature_domestic.txt, creature_large_mountain.txt, creature_large_tropical.txt and creature_subterranean.txt are required to make use of butter, as they add that material and necessary tags to various creatures.

The files body_pony.txt, creature_pony.txt and entity_pony.txt are required by the regular pony civilisation. They depend on various descriptor files and the apple ent, megabeast and wood painting/conjuring files.

The files body_pony_buffalo.txt, creature_pony_buffalo.txt and entity_pony_buffalo.txt are required by the buffalo civilisation. They depend on various descriptor files and the apple ent, megabeast and wood painting/conjuring files.

The files with "cave" in their titles are required by the cave pony civilisation and have the same dependencies as other entity files.

Same goes for diomedes, lion, rainbow and zebra files.

To make your own or any other trees and plants compatible with wood painting and conjuring, open up "Coloured Wood Definition Resource.txt" in a text editor and set it to find "REPLACETHIS" and replace it with "whatever your plant is called". Now, in the entry "[USE_MATERIAL_TEMPLATE:WOOD:WOOD_TEMPLATE]", change the wood's display colour to match your plant's picked colour or just the desired wood colour for your tree. If you want, change the MATERIAL_VALUE entries to reflect the plant's value. Now, copy the altered contents of "Coloured Wood Definition Resource.txt" into the entry for your plant/tree. If it's a tree, you should be done now. If it's a plant, you'll need to add "[MATERIAL_REACTION_PRODUCT:CONJURED_WOOD:LOCAL_PLANT_MAT:WOOD]" to the structural entry, so that your woodcrafters can transform the base plant into wood.

To make your own flours compatible with the baking functions, open Dough and Baked Good Definition Resource.txt in a text editor and use find and replace to alter the necessary tags. Add the material reaction product tags to your plant's flour entry and the altered dough and baked good definitions to the plant.
